I'm no doctor, but I am something of a historian. This whole rigmarole sounds an awful lot like what Carl Crawford went through -- starting up, sitting down, starting up, sitting down -- before eventually submitting to Tommy John surgery last year. The Diamondbacks aren't completely convinced either. They're sending him to Dr. James Andrews.
All is not well with Eaton's elbow. If it was, he'd be hitting more than .200 at the level where he hit nearly .400 last year. I'm not saying you should drop him in Fantasy, but if a Brandon Beachy or Michael Pineda type is still available, you might want to switch out your DL stash.

Nova hasn't pitched since April 26 due to a triceps injury. Although the club has not announced anything regarding his role, it's likely he replaces Vidal Nuno as the fifth starter in the rotation. Nova had a 6.48 ERA in four starts prior to the injury.

Ciriaco will likely play third base full-time, but already has the all-important shortstop eligibility, which gives him a bump in value when plugged in at the weaker position with his everyday at-bats.
While Ciriaco is hitting just .175 in spotty playing time this year, he hit .293 last season, and should see his average improve with regular at-bats. He also had 16 steals in 2012, and showed off some speed in the minors, with two seasons of 35 or more steals. He won't put up eye-popping stats, but Ciriaco has a nice chance to fill your stat sheet with average and speed for as long as Middlebrooks is out.
